If that's the case, then why is the Enterprise getting great holes torn in her
hull at the end of Trek VI before her shields go down? Likewise Excelsior.
Now, I suppose you (or they) could say that the prototype BoP had prototype
torpedoes as well, but...?

No. That's because the makers of the movie wanted the Enterprise to get beat
up and look battered before delivering the knock out blow to the bad guys,
films and shows although get inspiration for games of Full Thrust are subject
to dramatic license:)

<grin> I was wondering 'bout that -- I don't have any sourcebooks or
anything for ST games -- but decided to point it out anyway. Though I
(very!) vaguely seem to recall other times (in TOS or NG) where shields,

although protecting the ship from, say, a puncture or whatever, still got
rattled up inside... yes, that was certainly (over!)dramatic license, but it
may also be like... the whatsits in Zahn's Conqueror books. Their ships never
*looked* like they were taking much damage, but the insides were falling apart
from shock, etc., etc.

Anyway, just thought I'd just point it out. ^_-

All the star trek games acknowledge this. SFB had an optional rule called
shield leakage which let SOME damage in through the still ok shields.

FASA had limited power in shields, so that what they really did is cut down a
lot on the damage that got in each round. Then the regenerated and did it
again.

That's why there is some play in what this system ultimately looks like. To
me, as long as it addresses all forms of damage and makes a difference in
terms of damage taken, it's along the right road (even if it doesn't shield
from all damage every round).

For simplicity, I've just been using armor (and screens) to simulate ST
shields, and allowing DC parties to repair damaged armor to simulate bringing
shields back online. Its been working out very well, and since the rule
applies to all ships, hasn't been unbalancing so far. Now, this wont work if
combining Trek with another genre, since the Trek ships will be getting
something for nothing (regenerating armor), bit it does seem to work very well
inside the genre.

What do you do about pulse torpedoes (or do you use a different system for
photon torpedoes?

I don't do anything. They work very well as Photon's, and no one that has come
over to play a Trek Game has complained, especially since in most films, when
the ship takes a hit, there's damage, even when the shields are up. Its not
enough of a difference to make it worth making up new systems for, and it
gives a healthy respect for Photon Torps.
